Not sure what you filled the res with, but I would have them on plain flush water with maybe some Superthrive for a couple days, at least. Let them get back into some kind of health.
How far along are they?
As for the bad leaves, IMO once they've gone south no reason to keep 'em around. Saves the plants efforts trying to heal a dying leaf, as well.
